I changed Runway's song to it's Beta X version by doing the 21990 modification stuff. I apply the changes to ROM. My GE ROM is now a Bad ROM. I ignore that and test it. I go to Runway, and the music has been changed, yay! But, oh noes, it is extremely laggy. Whenever something is loaded or something new appears on screen, it takes way longer to load it. It usually freezes when I reload, but one time it worked. And that one time, I managed to exit the building. It stopped lagging, but the framerate slowed on occasion. When exiting the level by dieing, it froze.

This happened before, so I fixed it, like before: By converting a random level to the ROM. The ROM was fixed, and went back to its normal 45-60 framerate! But, the Runway is back to its normal song, as if I never modified the 21990 thing.

How can I make it play normally, but keep the 21990 modifications?

Also, is this in the correct forum?

Correct forum. OK, actually it's not a bad rom! You need to do the following because it doesn't realize it's GE:

Why does my ROM run so slowly after I apply an ips patch?
Project64 is tailored to Goldeneye itself to improve performance. When a checksum is modified (which is often the case with the ips patches), it needs to have its settings modified. In the main menu of PJ64, right click on the ROM and choose Edit Settings.
Change to the following:
CPU Core Style: Recompiler
Self Modifying-Core Type: Change Memory and Cache
Counter Factor: 2
Check marks by: Large Compile Buffer, Register Caching, SP Hack, Use TLB.

Also, when you converted your level afterwards, make sure you convert the same ROM you did the 21990 mods to.

Those settings you said to change to, they've been like that. Always. Though, RSP Audio Signal was marked. Does that make a difference?

Also, when I write the 21990 modifications to ROM, it runs slowly, but with the correct 21990 changes. But, when I convert a level, the 21990 changes deactivate, but runs at normal speed. I don't understand why that happens. :-/

You need to right click on the Unknown ROM, not the GE ROM, and change the settings (doing a refresh has it show up). Also, you must not be converting the ROM you 21990'd.

Oh, click the Unknown ROM, gotcha.
I am converting the 21990'd ROM. The unknown one was Copy of Goldeneye.v64. I converted that one and the 21990 stuff goes away.

I applied the stuff you said and it's back to its normal lag! Which is good. Though, now the sky textures are even more messed up! And my Gameshark cheats disappeared for the 21990'd ROM. And, PJ64 still has it flagged as, "Unknown ROM."

Aw, no... If I convert my ROM, it isn't flagged as "Unknown ROM" anymore, the sky is fixed, the gs cheats are back, and it is un-21990'd! Why does converting my ROM bring it back to normal un-21990-ness? Do I need to 21990 my unmodified ROM?

Are you sure your source ROM is the 21990'd one? Cause there's no way it would revert back if so.

You can get rid of clouds by making the XXXXXXX1 to be XXXXXXX0 (whatever sky it was).

Source ROM... Is the source ROM the original ROM, or the one I save to?

And by the sky getting worse I mean, a normal ROM has no cloud textures, but has colour. A 21990'd ROM makes the sky use whatever graphic was last shown on screen.

Source ROM is ROM you want to change, so that'd be 21990'd ROM. Then second ROM is output file.

You want to do the cloud thing above that I mentioned in sky, it will fix what you just said.

OK, here's what I did just now:
I applied the 21990 mods to my original ROM. I then edit Runway and give Bond a Flare Pistol. I convert ROM. I choose the 21990'd ROM as the original, and saved to the un-21990'd ROM. Now, both of them are indicated as "Bad ROMs," but the ROM I converted is a 21990'd ROM and Bond has the Flare Pistol. I think I got it to work right!

Oh, and, I couldn't figure out the sky thing.

That sounds right. Sky you'd have something a red sky, is FF000001. The 01 means clouds. If you change to FF000000 you get a red sky, no clouds, working on emulator.

Did you get a pop-up error telling you you're missing something?

You might need to install VS2008 Redistributable pack.
