Flying Ace Mario is my favorite out of that bunch. You can try putting a row of blocks extending across the level at the border of the top screen. This will lock the screen from scrolling upwards so the main content of the level stays in focus. You could also try using custom auto-scroll to keep the screen locked at a specific height. Custom auto-scroll also has the advantage of forcing the player to stay on screen as the obstacles arrive, a tactic which traditional shoot-em-ups use. If you wanted to get really creative, you could also put the custom auto scroll somewhere in the center row and have tracks above and below the screen being used to bring in new enemies.
