Ok, heres the whole Shadow story.
1. Gerald Robotnic, supposedly Ivo's grandfather, but looks suspiciously like Kintobor, creates the ultimate lifeform, but cannot refine it to be perfect (biolizard is created now).
2. The Black Comet comes to earth and Gerald asks Black Doom for assistance in creating him so Black doom gives him his "perfect" blood in return for the seven chaos emeralds when the Black comet returns 50 years in the future.
3. Shadow is born and is befriended by Maria, granddaugter of Gerald, and sister of the commander with the crazy eye. They fall in love and Maria asks Shadow to make the people of earth happy with his perfectness.
4. G.U.N invades the space colony ark (which is where they were by the way) due to the threat of the artificial chaos on board, in the madness they kill Maria. Naturally shadow becomes enraged and passes out (who hasnt?)
5. 50 Years later, Geralds grandson, Ivo Robotnik tries to use the space colony arks weapon against the earth in another attempt for power, he calls upon Shadow the Hedgehog, who was in cryostasis in a fortified G.U.N base. Shadow and rouge steal the chaos emeralds to power the Eclipse cannon on the ark.
6. Once the Eclipse cannon has all the chaos emeralds a program initates which hurls the colony at the earth to shatter it to peices. Sonic and Robotnik team up to place the master emerald in the core, which would neutralise the chaos emeralds powering the cannon. In the core the prototype ultimate life form awakens and Shadow battles it, but when it realises the chaos emeralds are being disabled it attaches itsself to the ark to keep it heading towards the earth. Shadow and Sonic destroy the Biolizard and chaos control the ark back into safe orbit, but Shadow, feeling that his promise is fulfilled falls to the earth and "dies".
7. In sonic heroes, Rouge finds Shadow in one of Robotniks bases, but he can't remember anything about his previous life. He does remember about Maria and the ark however.
8. Omega suspects Shadow to be a robot, but ultimatly doesnt destroy him because he "could be the original".
9. At the beginning of Shadow the hedgehog, the Black Comet returns to eath and Black Doom requests the seven chaos emeralds from Shadow, who doesnt remember being told to find them (and was actually never informed that this would happen by Gerald). The correct game plot is the hero one, which puts Shadow on the Comet at the end.
10. Black Doom basically says that Shadow is his son, However team chaotix transmits a video to Shadow explaining what he is by Gerald Robotnik. Gerald knew the threat of the Black comet, so he asked black doom for some of his DNA to create the ultimate lifeform, an ultimate weapon capable of destroying the black arms threat , which was Shadow.
11. Shadow kills black doom, which proves that Shadow from Sonic Adventure 2 didnt die, but simply fell to the earth (hell, it happened in unleashed) and also the Shadow was always the ultimate life form.
So essentially Shadow was created by Gerald as a weapon to destroy the Black Comet, using the DNA from the previously most powerful being in the universe, black doom. Shadow was always fated to kill black doom.
Hope that explains to you exactly what Shadow is. The answer is the ultimate life form, he was never a clone or a robot, just always Shadow.
